Would prefer to is used to find out what one wants in a specific situation. For example: 

Would you prefer to take the plane or the boat?

I Prefer to is used to show choice, such as: I prefer to take the plane.

Rather connotes alternative, for example: Would you rather drive than walk?

Combining rather with prefer to show choice over an alternative, like: I'd prefer to drive rather than walk.
