You don't need to cite standard office software such as Word, PowerPoint or programming languages. But you do need to provide references of specialized software. When the software is downloaded from a website, you need to provide its version and year, if those information are available. 

For example,

Hayes, B., Tesar, B., & Zuraw, K. (2003). OTSoft: Optimality Theory Software (Version 2.1) [Software]. Available from http://www.linguistics.ucla.edu/people/hayes/otsoft/
